I stayed 4 years on Danish green card and one month I over stayed, but after marrying my wife who is EU citizen does the stay counts or does it start from beginning. Also does EU rules apply to me as a spouse for applying PR?

Your EU-residence right began the moment, your married your wife, given that both of you lived in Denmark since that time. This also means, that you will have permanent EU-residence right 5 years from the date, you married her.
It does not matter, that you did not immideatly apply for an EU-residence card, because you already had a danish residence permit (greencard). Nor does it matter, that the danish residence permit expired at some point.
If you have left Denmark at some point after marrying your wife, the 5 years will count from the day, you returned.

Thanks for the reply. I am desperately looking for an answer if it is okay to go and apply for resident card without them being asked about my over stay. Is there a chance they might ask me to go back and apply?

Your EU rights supersedes any national laws.

Will I qualify for PR after 5 years combining my previous stay and marriage to EU citizen? or 5 years from the date we are married? I read some where you can combine all legal stayes and apply for PR, but my question is can I apply as EU person PR i.e, no need for tests and such.
